I don't understand why something like this isn't included and automated with patches by GGG.
All that hype about decreasing size and improving load time, but the fine print was you have to know about and go digging for a third party program to run. Kinda real sloppy.

1. download tool https://dl.dropbox.com/u/152908/ggpk_defragment.exe
2. copy this exe in your Path of Exile folder
3. run cmd.exe from ur windows [start->run,(in winxp)] its a dos-box command prompt
4. open ur path of exile folder, u need "cd.." to go to the previous folder, and "cd (the folder u would open)" to open a folder
Example: C:\Own Data/PC1>cd.. --> c:\Own Data>cd.. -->C:\> --> C:\>cd games --> c:\games>cd path of exile --> C:\games\path of exile>
5. type this: ggpk_defragment.exe content.ggpk content2.ggpk
6. now it takes about 10-15 minutes and the tool creates a defragmented children (content2)
7. when its done: Change the name of content.ggpk to contentold.ggpk
8. than: Change name of content2.ggpk to content.ggpk
9. run your path of exile and check if all works right
10 now u may delete the old big contentold.ggpk

if something went wrong , delete ur new content.ggpk (the former content2.ggpk) and rename ur contendold.ggpk to content.ggpk , so poe will use it again (the old fragmented 6,6gb version)
