Jiquani's Machinarium checkpoint portal bug

I reached the end checkpoint but before I placed a Small Soul Core down to unlock the door, I went back to open the Supply Room. I then used the checkpoint to get back but it put me behind the locked door. Using a town portal drops them on the floor between the locked door and the entry to the Sanctum. Trying to get back with the waypoint also drops them on the floor behind the locked door.

There's no way to get them back without resetting the instance. Which means I have to do the area again to do the side quests.
